In the year 2563, the world is divided into two classes - the wealthy citizens who live in the sky city of Zalem, and the working-class people who live in the scrapyard city of Iron City. Dr. Dyson Ido (Christoph Waltz), a cyborg scientist, discovers the remains of a female cyborg in the scrapyard and rebuilds her with a new body and a name, Alita (Rosa Salazar). As Alita awakens and begins to discover her new world, she realizes that she has unique fighting abilities and an unknown past.

Alita befriends Hugo (Keean Johnson), a young man who dreams of escaping to Zalem. Through him, she discovers the sport of Motorball, a high-speed roller derby where the winner earns the chance to go to Zalem. Alita quickly becomes a skilled Motorball player, but her past catches up with her when she is attacked by cyborg assassins who recognize her as a member of the ancient and powerful warrior race, the Urm.

Alita is rescued by her love interest, Hugo, but she is left with a damaged body. Dr. Ido repairs her, but in doing so, he discovers that she has a powerful energy source in her chest, a secret coveted by Vector (Mahershala Ali), the owner of the Motorball league. Vector and his henchman, Grewishka (Jackie Earle Haley), send more assassins after Alita, but she is able to defeat them with her new-found abilities.

Alita seeks revenge on those who have wronged her, and with the help of her new allies, she uncovers the truth about her past and her connection to the Urm. She also discovers that the only way to get to Zalem is by defeating the champion Motorball player, Nova, who is actually a floating brain controlling the city. Alita enters the Motorball championship and fights her way to the top, but is eventually defeated by Nova.

Alita and her allies launch an attack on Zalem, with the goal of taking down Nova and freeing Iron City from the tyranny of Zalem. In the final battle, Alita and her friends fight against Nova's cyborg army and succeed in taking down the villain. Alita then makes the ultimate sacrifice by using her powerful energy source to destroy Zalem and herself in the process.

In the end, the people of Iron City are free from the oppression of Zalem, and Hugo, who had died during the battle, is resurrected by Dr. Ido with a cyborg body. The film ends with Alita's helmet landing in Iron City, hinting at the possibility of a sequel.
